The two X braces each have a corresponding notch where they cross. One has a notch in the bottom and one on the top. So which one gets the top notch?

There are those who say it does matter...........I think Martin puts the top slot on the bass side brace. Said to allow more movement on that side. As far as myself......it doesn't matter as I use a wooden cap as compared to a glue soaked rag. beehive

I have some Martin replacement brace sets and honestly it is surprising how sloppy the "X" intersection joint is machined. Perhaps this lack of precision and the cloth patch are indeed by design to allow the scissor movement I have read about? I have always gone for a tight fit and actually this joint is the only place where I use epoxy. The picture of the Martin set shows the bass leg slot up treble leg slot down.

Based on the OP what's the point of that response? The question is what notch points up and which notch points down and that has been answered.

A possible idea is to notch the lower one less. So instead of notching each one 1/2 its height you would notch the lower one so that about 1/3 of its height is left and the upper one would have 2/3 of its meat left. The lower one is backed up by about 1/10" of sound board. Roughly equal.
When you put a wood cap on you are basically evening things out. Whether that is a good thing or not I am not saying.

Whichever way you do it, just be sure to glue on the up-facing one first. I believe there's no controversy on that point.
